Have you tried
<xsl:comment><![CDATA[
....
]]></xsl:comment></script>
and inside the CDATA you should be able to use <,>,& etc.
Also what about including the Javascript via link, e.g.
<script type="text/javascript" src="{$yarep.back2realm}js/jquery.js" />
?
